I think you need to define your terms a bit more. If, for example, you
mean running htmerge for "merging" then this only makes sense to run after
digging. In the 3.1 code (and before), htmerge transformed the databases
used by htdig into searchable ones.
As for digging and searching, you can do them at the same time, but not on
the same databases in 3.1. (In other words, you need to keep a "work"
database for digging so you can search the other set.) Digging and
searching at the same time should be possible in the 3.2.0 code when it's
released but it has not been tested fully.
