The actual solution here was _way_ simpler than I originally thought.
All I had to do was change how I was parsing the QUERY_STRING from:
split(/\&/,$ENV{'QUERY_STRING'});
to:
split(/[;\&]/,$ENV{'QUERY_STRING'});

doh! ;)
