As far as I can tell the problem lies in the versions of those tools.
There should be some support in those tools to avoid running a version
that is older than the one used to generate the files.

It occurs to me that it is more portable to use automake. There was
complex support for 'include Makefile.config' in Makefile.in (BSDI
does it otherwise) that was removed because automake handles the
